I have (a) question(s) to add what was Baltar talking about when he told Gaeta that he knows who he is/was? Why did Zarek and Gaeta smile at each other right before they were presumably killed? Was Gaeta saying, "It stopped," at the end of the episode, relevant to the rest of the series?

I think Balthar was referring to the fact that on the New Caprica / Cylon Hell planet, it was Gaida who signed the death squad papers forging B's signature.

I have no idea why Zareck smiled other than he might be happy that he's finally getting to be a political martyr?

I don't know if Gaida's lasts words have any deeper meaning other than the thing that was tormenting him had finally stopped. Might be a metaphor for his mental state as well as the phantom leg syndrome.
