Alright, where are you? The basic watching order rules are:

1 - Start with the new series.
2 - Watch them in order.
3 - Assume a Christmas special between each season.

After season 4 there are some extra specials (important) and there are some cute shorts that can be found on youtube (not important) but overall, it's not as complicated as untangling Buffy and Angel! :)

Where am I? At the Netflix page that says "Doctor Who 6 seasons/35 discs/119 episodes" and wondering if the specials are separate and how they fit in. So are the Christmas specials not with the seasons, then?

IIRC, Netflix groups the specials with seasons so you won't miss them. I can double check when I get home, but if you're just at beginning of season 1 (modern era!!!) then you can just watch the first 13 episodes without worrying.

I'm not worried about the beginning, it's the later episodes and spin-off series I need to watch in order.

I can't find the Complete Specials...wait, you didn't list Doctor Who fifth season...are those the same?

I screwed up. After The Complete Specials here is the order:

Doctor Who: The Complete Specials
Doctor Who: The Complete Fifth Series
The Sarah Jane Adventures: Season Four
Doctor Who: The Complete Sixth Series
Torchwood: Miracle Day
The Sarah Jane Adventures: Season Five
Doctor Who: The Complete Seventh Series

The Complete Specials are David Tennant's last five episodes so they are a must. Look around for them on Netflix. If they have the rest they've got to have them. Put "David Tennant" in the Doctor Who search. If you still can't find them they were each released individually on DVD. Here is the order:

Doctor Who: The Next Doctor
Doctor Who: Planet Of The Dead
Doctor Who: The Waters Of Mars
Doctor Who: The End Of Time Parts 1 and 2
