It couldn't have been Pettigrew, though, even if it wasn't DD on the tower. Pettigrew's hand is completely missing, sacrificed to the cauldron in GoF to resurrect Voldemort.
I honestly hadn't thought anything odd about the confrontation between DD and Snape atop the tower -- what my thought was is that DD asked Snape not to succumb to his darkest urges, not to turn to the Dark side as it were.
Then again, I don't think Snape can be or will be redeemed. I am of the belief that he showed his true colors in HBP.
Having DD under Imperius or Polyjuice is an interesting theory, though.
How do you explain the fact that Snape did nothing but block Harry's curses when Harry was after him? He even went so far as to explain to Harry why he was able to block -- he was still teaching him. If he was evil as you say, why didn't he kill him too?
I think he was just toying with Harry along the lines of, "You're a petulant little boy who can't even curse me correctly."
As for not killing Harry as well... Snape's heard the prophecy. He knows that it's Voldemort or Harry, that one has to kill the other. Who knows how another curse with the intent to kill Harry would actually react?
There are theories floating around the Snape and Dumbledore were subbing for one another under Polyjuice potion, and that when AD took Harry to the cave, that he was really Snape (the comment about AD diving into the water and behaving like someone much younger, specifically). It could also explain why AD was so astonished/freaked out about Harry having discovered (from Trelawney) that Snape was the person who'd overheard the prophecy in the pub.
If Pettigrew took Polyjuice to look like Dumbledore, I think his hand would just grow to look like AD's looked at the moment the hairs/toe nails/whatever were taken from him, just like Crouch Jr.'s leg and eye disappeared so he'd look like Moody. But if the Polyjuice theory is right, that would mean a)that Dumbledore's hand was already injured when he was replaced by someone else and b) that AD would have changed place willingly (because let's face it, who would have the kind of power necessary to hide Dumbledore for almost an entire year, unless it was only for that last night like some suggest, than perhaps it could have been done). The question, then is why would he want to change place? My money if on breaking the Vow and "lighting a fire under Harry's arse" to save the world now that he, AD, is "gone". But even then, would the Vow be broken if Snape knew he wasn't killing AD but someone pretending to be him? Or did he know AD had changed place with someone else
