One thing the iso has over the real game (other than being able to play it without owning a modded/japanese PSX/PS2 :X) is being able to frame skip.
I only recently discovered the frameskip button on ePSX, and wow do I love it. Front Mission 3 turned from a slow, slow game with mecha customization into an awesome, awesome SRPG filled with fairly deep mecha customization.
Alpha Gaiden will be next. It's a GREAT game, but the loading times hurt it a lot. Although that's true for most PSX games.

I've used both ePSXe and pSX and I must say I prefer the latter. :[
