I was just watching the OVAs again, and Yuuko's mentioning that Shaoran paid with "relationship, freedom and time" stuck out to me. I'm pretty sure you're right in that the rewind affected everyone--but clearly Shaoran has memories of it, which would enable him to pay with his "relationship" too, since if the Sakura they're about to meet is 7 years old (WTF), her relationship with Shaoran has gone pff!
Seriously though, it's like "Terminator Shaoran" or something. No way he's FWR's kid though, he talked about hearing things his "father and mother," and I just can't see FWR being the parental sort like that. If he was Clow and Yuuko's kid, though, that'd make sense to me. :)
Edit: Wait a second, we've missed something big. The ruins aren't buried! And they're talking about prohibitions on entering the ruins like it's normal for people to enter them! When clone-Shaoran and Fujitaka showed up in Clow-kuni, the ruins were buried, and Fujitaka drew up plans to excavate them! And Yukito never mentioned anything about having to support

Yeah, I could buy it having been just that Shaoran let himself get rewinded if it weren't for the totally different things going on with the ruins in the two versions of Clow. Something else got futzed with.
