Have you checked out JSTOR? I don't know if they have Japanese texts too, but many college libraries buy a subscription to search the database. The only other database I could think of that would be of any use is ARTstor (if you have a certain document you want to see that was scanned for its artistic or archival value)
Can I piggyback on this request a little bit? I'm looking for Archaeology papers in Japanese to help me practice my technical/ archaeological text reading! Any help appreciated

My uni has a subscription for JSTOR and Springerlink but they only have a few papers in Japanese. Do you think that a research through these sites is quite exhaustive?
JSTOR probably has limited access to Japanese journals because the consumer demand isn't for that. If you want Japanese stuff most of it is actually still printed and not necessarily digital.

Unfortunately Japan lags far behind the West in digitizing scholarly journal articles. I earned a MA from a major Japanese university, and although I had access to several JSTOR-like databases, they were only good for finding citations. In order to read the journal articles themselves I had to visit one of the libraries listed as having the physical journal and make photocopies.

Even listings with no PDF's available have all the data I need to hunt them down on JSTOR or Springerlink.

Search for articles with pdf download availability and you'll often find a lot of good stuff.
