Well if you truly want to know go to wikipedia and read about it.
After the show was canceled, one of its producers revealed the secret of the main character's true identity in an interview.
The conclusion is kinda cool actually and I would have loved it.

There is an other show that ran the same year as John Doe:
Odyssey 5
Ever heard of it? I think it was canadian.

This one too ran only for one season and guess what? The guy who played Balthasar was in it, he played a cool english biologist if I remember correctly.
And like with John Doe it ended on a mean cliffhanger.
Sigh...it had so much potential.
