It was a reference to both Harry Potter, and the fact that they've often called Mrs. Sees-Plots-Everywhere "The Dark Lord." She was very oppressive and more than a little overzealous about enforcing ridiculous rules.
In the Harry Potter books, Dobby is a house elf who is oppressed and much abused by the Malfoy family. He can only be freed if his master presents him with clothes (he's wearing a sack at the time), and when Harry Potter tricks his master into giving Dobby a sock, Dobby looks up and shouts, "Dobby is FREEE!"
When the seniors shouted, "Dobby is free," they were basically saying that they were now free of Mrs. Sees-Plots-Everywhere's control and influence and they'd never have to deal with her again. Something that is very much worth celebrating.
