I agree with your theory. Mohinder's not going to make it to the finale, unless Sendhil has filmed more than Wendi has let on (unlikely), and your coma idea seems more probable than having them kill him off. It's sufficiently open-ended that they could bring him back, if there's another season, but they probably won't.
I'm glum about it, too. He's a great character that they missed too many opportunities with. The squandered potential of this show makes me sad.
NBC has ordered a record-breaking number of new pilots for next season (eighteen, I think). Granted, they have an extra five hours of programming a week that they have to fill due to cancelling Jay Leno's 10 PM show, but even still, it's starting to seem like they're maybe planning on cancelling Heroes as well.
I think next two episodes will somehow resolve Mohinder's storyline in a deeply unsatisfactory way. Yes, TPTB killing him off doesn't seem very likely, but who knows...

Oliver Grigsby tweeted that NBC should order new scripts in April if they want to get actual episodes in the fall. I guess we have to wait for 3-4 months to know for sure.
