If transitioning from FtM, at some point they're going to want to play on the boys team. As you would be thinking of yourself as a male. At the rec league level, perhaps the person in question likes their team, or started transitioning through the season or is worried about the transphobia that they might face trying to join a male team and just want to keep playing until they finish transitioning.
So basically, if someone has transitioned, they should probably be playing for whatever team they are transitioning too. But if they're in the process, and they still feel comfortable participating and it's a situation where there's not a lot on the line (like a rec league), why not? It's kind of a grey area. Perhaps playing on co-ed teams might be a way to mitigate some of the issues that arise from being trans and playing sports.
