As far as the travel goes (and I'm not from your country, and don't know your systems, so seek other advice!) if it were me, I'd check up the flights available for myself, decide which one I wanted and email the travel agent (obviously with the heading suggested) saying:
Please book me on Flylightly Flight No. FL185, from CountryPlace to UniCity at TIME on day/month/year, and on return flight
Flylightly Flight No FL186, from UniCity to Countryplace, at TIME on day/month/year.
Please also direct bill Department of History, College in Question for these flights.
I wouldn't leave it up to an unknown travel agent to pick a flight. And best to do it pretty well as soon as you can, so that the flights aren't all booked out.

(Well, except for the time a university paid for me to fly out when I was in high school, and they did make a hash of booking the flights -- I got in at an ungodly hour and the person dropping me off didn't know what to do with me, so I ended up spending three or four hours in campus police station because nothing else was open and the program hadn't made arrangements for what to do if a student arrived early, despite the fact they'd booked the flights. I was seventeen and the most confused person alive.)
