I usually trust the lexicon - that James' parent's are dead was said in an interview, and I think that if Lily and Petunia's parents were still alive we'd have seen them.
JKR may have said nothing sinister about James' parents, but Lily's might have been murdered by Voldemort, especially if she was defying him enough to get attention in a prophecy.
