By suggesting that Darth Maul survived his duel with Obi-Wan in The Phantom Menace, The Clone Wars and the novel The Wrath of Darth Maul create a very uncomfortable dilemma for fans. I'm not sure the people who came up with the idea grasped what kind of Pandora's box it opens

I agree that having Maul survive was a bad idea. I think they got excited by the prospect of bringing back his character and didn't really think things through.
Although, Sidious might have electrocuted himself. And there was that whole dark side explosion. So that may have kept him dead even if the reactor shaft didn't.

I don't. The Clone Wars is "officially" (i.e by Lucas and Lucasfilm) considered more canon than the EU, so this is more problematic.

I'm getting the impression that Maul manages to come back from the dead on his own? Which doesn't make sense.

The explanation in The Wrath of Darth Maul is that Maul doesn't come back from the dead - he never died. He grabbed an air vent with the Force to stop his fall, holding onto life through the power of his hate, will to survive, and desire for revenge. I'm sure the Emperor in ROTJ didn't lack any of these things.
