Get whatever documentation you can for the previous classes -- a printout of your class schedule, a receipt for how many classes you were signed up for that term, etc. Hell, you can even contact the professors of the classes they're claiming you took, and get them to check their records as to whether or not you were in the class. Make an appointment to talk to someone at the registrar's (if they take appointments -- if not pack a lunch and assume you'll be waiting a long time), and bring any and all documentation you have

I had a similar problem with Kennesaw not wanting to send my transcript. WestGa was also infuriating. Ultimately, I had to drive to both of those schools and take some of the desk workers hostage until they'd give it to me. While I didn't actually take any hostages, I did call their front desks, told them that I was tired of being given the runaround, and that I was coming and would not be leaving until they gave it to me. There were a couple of problems with the transcripts, again similar to yours, but mine were mostly minor/fewer. When I asked GSU about it, they said it was better to turn in your transcripts with a couple of problems than try to wait for the other school to fix it. You can always get credit back for classes after you're accepted and all that jazz.
With KSU, if it's any help, they will usually work with you to get in, even if your transcript's late. KSU has surprisingly good and helpful desk people, but only if you talk to them in person.
Go to the Registrar's office and DO NOT LEAVE until it's fixed, and you can see that it's been fixed. Seriously. Bring a lawn chair and a cooler full of sammiches if you have to.
