It depends on the length of time I'm expecting it to rest there. If it's for a few mins, label side down. If it's going to be there for hours/days/forever, then ... neither. I'll find something to put it in.

You just reminded me I need to get a cassette tape adapter for my iPod, for when I'm in the car. I bought an older car a while ago w/ a CD changer in the trunk, and recently found out the actual CD trays are missing. So iPod hookup it is.

Wikipedia seems to agree with me that label down is bad news:
"CDs are susceptible to damage from both daily use and environmental exposure. Pits are much closer to the label side of a disc, so that defects and dirt on the clear side can be out of focus during playback. Consequently, CDs suffer more scratch damage on the label side whereas scratches on the clear side can be repaired by refilling them with similar refractive plastic, or by careful polishing."
