Because as an intern, they're looking for someone who can do the job. Your job supervisor probably has a better idea of that than the academics.

I'd agree, and also add that most jobs where they are asking for multiple references always want (and most that I've seen tend to ask for directly) one from your most recent job supervisor. The only proviso I'd add is that supervisors from jobs where you have worked for longer may be given more weighting in terms of decisions.
