hmmm... i like your perspective on carnivale. it's been a while since i watched it, but for some reason i totally forgot about the atomic bomb bit. you make a lot of sense out of that cliffhanger of an ending.

I think it would have been a bit cliffhanger even if it had gone the full 5 seasons. This is kind of an eternal struggle and one side can never really destroy the other for long.
I like your take on the ending. If you take it like that, like it was meant for further development, then it does seem intriguing. It's too bad HBO didn't continue to support it.
While I understand how, being the spawn of Brother Justin, Sophie inherited his powers, I don't really understand why or how Sophie got Ben's healing ability to heal Justin in the end. I wasn't looking for a happy ending, but it just seemed a bit slap in the face, what was the point, the way he survives in the end, after all that.
I think the ending as presented was essentially as imagined for the 5 season show but everything else had to get compressed or chopped all to heck.
I have a few theories on Sophie's power. 1. The 'dark' side had it all along but they are not in the business of restoring life but creating chaos and terror so never wanted to use it 2. Justin drew the healing power into the dark side by taking his boon from Scutter. 3. Sophie has an ancestor from the good side.
They could have thrown out clues earlier in the series that the power was available in the case of #1. In #2 they could have had a bit about powers being transferred as well as the unlocking of the true powers with the boon. In #3 they needed a storyline with more about the history of all the characters.
In its shortened state there were quite a few problems with the plot indeed. I still love these philosophical ultimate good vs. bad stories and am glad I watched it.
