"Why Shredder is a squid thing?" You say? I can't remember exactly why, but the shredder in TMNT was a mech suit with that little guy controlling him, i forget his name but wasn't he in the older show too? Anyway, this race of squidbrain thingies were transporting Dangerous Criminal Squid to a secure prison planet, when he managed to break out and steal an escape pod. A small number of enforcer Squidbrains managed to chase him through the hyperdrive/warp that he runs through, which takes them all to a prehistoric Earth, with no way of returning. Dangerous Criminal Squid escapes, and the enforcer Squid create human suits to blend in with humanity, all the while searching for Dangerous Squid.

Basically, TMNT has a lot of parallel universes and time travel.
