My pokemon wanted to keep fighting even if she was over exerting herself, and when I flat out told her that she can't always keep battling, she got mad and destroyed it.

Maybe let her keep fighting-- at least for a while. If she's that into battles, it's probably better to let her run out of steam and then make her stop. Could help calm her down.

But if that doesn't work, you could always give her a reason to stop. Maybe some kind of treat to distract her.
