I'll be back a little later with some specific recs, but I'll start you off with something that was recced to me when I first started reading Farscape fic:
In the Company of Ghosts by KodiakkeMax - spoilers up to season 3. Long and beautiful storytelling. Part 2, Part 3, Coda.
Matter of fact, read everything by this author. Can't go wrong there.

Once you've read Max and Maayan, I would also recommend everything by Analise, especially Weight of the World, an epic story that is set in a world that went AU soon after the end of Season 2. (So, it has no spoilers for anything after the Season 3 "Self-Inflicted Wounds" arc.) In fact, it was actually *written* during early Season 3 (as were all the other stories by her), so any canon events/new information that we get after that is, of course, not included in the story.
Weight of the World was actually supposed to be the third part of an even longer epic, but Analise decided (quite rightly, I think) that the first two parts weren't necessary for the story, so only that part was officially posted. Still, because she got so many requests for the first two parts, she posted them elsewhere on her site, as well. I would definitely recommend that you read the actual story first, and only read the other two parts later as a sort of unofficial prequel, though. The story works ( ... )

(And now that I've looked in the crack_van memories, it looks like Weight of the World was the first Farscape fic recced there. Quite appropriate, I think. Still, this is one fic that deserves to be recced more than once.)

*draws a big breath* Let's see how many sites I can remember, offhand.
First, let's do the LJ communities. Luckily, there aren't that many of them. (That I know of.)
crack_van has already been mentioned, and pretty much every fic in the memories of the Farscape recs is a really good one.
uncharted_tales is a community made specifically for fanfic about the earlier seasons, and older fanfic that people might have forgotten about. It's in hiatus now, but there have been a *lot* of good stories recced there.
farscapefriday is the Farscape weekly drabble community. It's been a lot quieter than it used to be, but there are still a lot of great short fanfic posted there.
farscape_weekly, you also probably know about. It's a great community to use to keep current with what's happening in the Farscape fandom -- especially useful to someone like me, who's been really out of touch with fandom for a while now. It has a section for the newest fics posted on LJ, as well as other LJ discussion about Farscape ( ... )
