OMG, URSULA LEGUIN'S EARTHSEA BOOKS!!!!! I cannot shout that loudly enough. First book has male protagonist, as does third, but second and fourth have female protagonist. 11-13 would be ideal age to read them. 9 might be a touch young. (Second book, about preistesses, might be an easier sell to your sister than first, which is about magicians).

Also, I haven't read it yet, but everyone thinks Hunger Games is great, and I believe it also has a strong female protagonist.

Too young for Snowcrash?

What about the His Dark Materials series by Phillip Pullman? Strong female protagonist. Infinitely better-made than HP, and I think the science basis wouldn't jar your sister so much as the idea of HP does ( ... )

And I already gave them L'Engle. Graphic novels are also ok - Persepolis is a good idea, so is Sandman.
