OMG, URSULA LEGUIN'S EARTHSEA BOOKS!!!!! I cannot shout that loudly enough. First book has male protagonist, as does third, but second and fourth have female protagonist. 11-13 would be ideal age to read them. 9 might be a touch young. (Second book, about preistesses, might be an easier sell to your sister than first, which is about magicians).
What about the His Dark Materials series by Phillip Pullman? Strong female protagonist. Infinitely better-made than HP, and I think the science basis wouldn't jar your sister so much as the idea of HP does

And I already gave them L'Engle. Graphic novels are also ok - Persepolis is a good idea, so is Sandman.
