[Background]

Stein is first introduced during Maka, Soul, Black Star and Tsubaki's extra lesson. The four believed that they were trying to stop Sid, their former teacher, who had turned into a zombie from attacking more Shibusen students. After defeating Sid, he eventually confesses that he was changed by a Doctor named Stein. They meet up with the doctor and question his motives on changing Sid. Stein answers that it was for observation, training and investigation. The four begin duel with him, but he is clearly much stronger than they had anticipated and easily overpowers them, without having to get up from his chair and without a weapon at hand.

He eventually learns that Maka happens to be Spirit's daughter and says that he wants to dissect her - similar to the experiments he had done with his upperclassman. As Maka and Soul conduct a soul resonance and try to deliver the last blow with Witch Hunt, Stein stops it barehanded. He breaks the attack, which causes Maka to be thrown back. At that point, it had looked like Stein had actually won but as he approaches Maka, Soul lunges over to protect her. Stein promptly pats him on the head and gives them a passing mark. The doctor then joins Shibusen as an instructor, much to the students' dismay.

During one of Maka and Soul's assignments, they encountered Crona and Ragnarok and did battle with them. As the battle continued, Crona was able to gain the upperhand, injuring Soul in the process. Just as Crona was about to deal the finishing blow on Maka, Stein and Spirit came to her aid and Stein then proceeds to attack Crona, wielding Spirit in his weapon form. The fight draws out long enough for him to defeat Crona. At that moment, Medusa releases her soul protection, distracting everyone long enough for her to attack Stein with her Vector Arrow and take Crona back. Stein is able to deflect the attack with Witch Hunt but was not fast enough to stop the witch and her child.

On the night of the celebration of Shibusen's foundation, Stein approaches Medusa, feigning drunkenness and asks her for a dance. His true motive however is to get her alone long enough to question her about Sid's whereabouts, and her true intentions with regards to the revival of Kishin. She asks him to join her but they are interrupted by the arrival of Sid. Medusa takes this time to escape and lock the whole of Shibusen in the celebration hall. With Sid's help, Stein is was able to escape along with Maka, Black Star, Kid, and their respective weapons.

Stein explains Medusa's plan of reviving Kishin to the children as they go continue heading under Shibusen. They eventually run into Spirit, who somehow escaped the banquet and ended up in the tunnels as well. Spirit transforms into a weapon, and Stein tells the children to to go further in while he kept Medusa busy. The fight between the two is tight, each of them using the other's moves to their advantage.

As soon as Stein realizes that Medusa is simply buying more time, he relaxes himself and allows the tension in his body to disappear. However by doing so, he reverts back to his younger self, a sadistic hedonist as Spirit puts it. He charges towards Medusa, likening her to the doctors who used to analyze him in the past. He continues to tell her about his past, how his madness increased as he sought power but his fear of what he had become stopped him. This goes on with him saying that he needs set rules from a higher being, not some king, ultimately declining her offer. Eventually, he is able to strike Medusa with Soul Menace, but he also sustains injuries in the process. Just as Medusa attack him with her Snake's Tail Stein activates the Soul Stitching, leaving her paralyzed. Though the have reached what looks to be a stalemate, Medusa drops her guard when Black Star and Kid fail, thus reviving Kishin. Stein sees the opening and finishes her off with a slice. Despite having lost due to the revival, Stein could not help but feel refreshed after the battle.

In a last ditch effort, Medusa's upper half, climbs up Stein and bites on his shoulder. As he throws her off him, she taunts him by saying she loves him. He delivers one last blow to her heart saying that there was no way either of them could understand such a thing as love.

With Kishin's revival, Stein says that he is fully aware of his insanity and that it could only show more now that Kishin's Wave of Insanity was spreading. Shinigami gives his orders to the Death Scythes and Stein, reassigning Spirit to be his weapon, while Marie, the Death Scythe of Oceania, was to act as Stein's weapon. She is placed in this position because her soul has a calming effect, which they hope would help control Stein's growing madness.

Throughout the days, Stein is haunted by his insanity, images of Medusa taunt him as he tries to figure out things with regards to Crona. He sets off to find out what had set off the oldest Golem in Loew Village, where Maka, Soul and Crona were assigned for another assignment. He had said that it had seemed off that a non-living creature would be the first to awaken due to the insanity. They later learn that it is because the Witch Arachne had been residing within the Golem.

Crona, though adjusting to a normal life, encounters Medusa once more and is tasked to plant a snake close to Stein, hoping that it would lead him to insanity. Crona places the snake in Marie's coffee and as soon as it enters her system, Medusa and Eruka are able to listen in to Stein.

Some time later, Shibusen troops were tasked to retrieve Brew, an ancient demon artifact from Alaska, before Arachne could get her hands on it. Stein and Marie enter the magnetic field in search for the item. To get a step ahead of Arachne, Marie transformed into her weapon form to use her ability but due to the snake within her, Stein loses control of his sanity and collapses. Maka and the others suggest that the two head back out and leave the rest to them. They do so, despite Marie's objections. As she begins to doubt her ability as a teacher, Stein tries to comfort her by saying that he is responsible for the outcome of the mission. He then promptly flops onto his back and begins laughing maniacally. Either way, they fail to return with Brew.

Shinigami puts Stein under house arrest as soon as they arrive back. Shinigami had also come to believe that there was a traitor in their midst and called in Buttataki Joe to help find out who it is. BJ questions all the teachers of Shibusen to figure out who it is. He finds the snake within Marie and helps her destroy it. Stein himself comes in for questioning but leaves for home immediately afterwards.

He is later on visited by Sid and Spirit, and is taken into custody for the suspicion of killing BJ. Despite orders to bring Stein to Shinigami, they release him, believing that he played no hand in the murder and ask him to find out the real culprit. Marie goes along with him, saying that Stein would collapse on his own and that she should keep her promise to BJ to watch over Stein.

They disappear for some time, reappearing before Justin Law on the outskirts of Death City. They accuse him for the murder of BJ, he confesses that it was him and explains his motives before engaging him in battle. Justin is able to flee with the use of an artifact, leaving Stein and Marie behind

As soon as the two return to Shibusen, they apologize to Shinigami for fleeing. Stein explains that they were able to prove his innocence and that the real culprit's confession had been caught on tape. But, due to the speakers Justin had set up before the fight, all that is hear is loud background music. Instead, he explains how they tracked Justin down.

On his first day back on the job, he renames the "Shibu-kids Squad's" name to Spartoi.

[Personality]

Stein is a very curious man, who believes that everything in the world should be subjected to experimentation, including himself. He often makes jokes about wanting to dissect someone or something, so that he may learn more about it. Apparently this obsession has been around since his childhood, and because of this Spirit had always had to look out for him. He had even experimented on Spirit's body for a long time while his upperclassman was asleep.

Because of this trait, he is often plagued by the wave of madness that began during Kishin's revival. He is aware of this and tries to control himself, fighting the urges whenever possible.

Being a man of science, he is very observant of his surroundings and often goes into explanation about various techniques or notices things that most people would not at first. This is shown when he realizes that Medusa wasn't just a school nurse but a witch in disguise.

He is also somewhat sadistic, especially considering how much he likes to cut things open. He openly teases Spirit going as far as saying that he switched the middle toe of Spirit's right foot with his left just to see the other man's reaction. No, he didn't really do that.

Despite all this, he is willing to partake knowledge to those who want to learn. He also has a caring side, especially for his friends and his students.

[Abilities]

Stein is considered the most powerful Meister to ever graduate from Shibusen. He is skilled in unarmed close combat and is even able to do so in his chair. He is not only strong but he is able to adapt to the situation quickly. He could also understand soul wavelengths better than most, and is able to manipulate his own soul wavelengths as he pleases. He is able to channel his soul wavelength without a need of a weapon.

Like Maka, he is also capable of soul perception which allows him to focus on a person's soul to learn about a person's characteristics, personality and wavelength. he is able to use this in battle to help disrupt his opponent's wavelength to his advantage. He may also pick up other people's souls from a distance.

Soul Menace is another technique Stein is capable of doing in which he drives his own soul wavelength into another person. This can deal heavy damage to his opponent, inside or out. After Soul Menace is performed, Stein could also use his Soul Stitching technique wherein he uses the remaining reside from the previous attack to sew his opponent down. He is also capable of using it on himself whenever necessary.

Finally, Stein could also perform Witch Hunt. This technique is a soul resonance attack for scythe wielders. This technique is said t have a purifying effect and could even deal damage to immortal opponents.

[Other important stuff]

He has a giant screw on the side of his head, which he sometimes turns so he could focus and concentrate better.

There is a running gag throughout the series wherein he rolls out of the room on his chair and falls off at the exit.

It was cold, but it didn't seem to affect him all too much.

Stein brought his cigarette to his lips, take in a long drag before dropping his hand back to his side. He stood against a wall, surveying his surroundings. This was definitely not his research lab back in Death City and he was quite sure he had never been in such a place. It hadn't seemed to worry him too much. Instead, he had wanted to know more, to gather information about it.

For a while, he had wondered whether this was the effects of the wave of insanity. Was he imagining all this? Was it another mind trick that would not leave him at peace? Despite not having felt it in a while, he did not want to cross out the possibility.

He took another drag before he let out an exhale, making smoke rings as he pushed himself to stand upright. If he was going to get any answers, it was probably best to ask around.

Dropping the stick of nicotine on the floor, he crushed the lighted end before making his way into the heart of the village. Surely there had to be someone willing to help him out there.
