I think Sheldon would have issue not with Starbuck's gender switch, but with what he would perceive as the only (and insubstantial) purpose: sexing with Apollo.
This may be more something that female fans would get into, but there always seems to be wank around Kara/Lee vs. Kara/Sam. Actually, yeah, I don't see the guys getting into that argument at all.
There's always healthy debate over whether or not the suicide bombings were justified on New Caprica. The unpopular side would probably be that they weren't justified, even given the extreme circumstances, but I'm trying to see Sheldon arguing that.
A LOT of fans HATED the ending of BSG--the whole "let's give up our technology here on Earth and live with the cavemen" thing. Even though Sheldon loves technology, I think it might be fun to see him argue against it.

You might have Sheldon debate "what" Starbuck was. The series runners left it open for interpretation (see: "we're too lazy to care"), so it's still debated. Was she a ghost? Was she a projection? Etc, etc.
I don't know whether this is debated much, but in the second half of the series humanity forms an alliance with some of the cylons. You could have Sheldon argue the validity of that decision.
