My suspicion is that the octopus just likes the German flag and usually picks it. Because Germany wins a lot of its games, this works out well.

Maybe he likes red - the Spanish flag has more of it... but Serbia doesn't (won 1:0 against Germany- predicted correctly by Paul).

Any suggestions for better theories? Please?

Paul's preferences being based on color are as reasonable a theory as any I've heard :)
Either that or... the octopus is actually psychic!
I think I'll go with the color thing.
