You forgot that 'Muggles' have issues with being open minded and accepting - MAGIC!

Though, I suppose that could go under your third point.

Them and their 'science' and trying to explain things like magic that way. Just because everything to them has to be plausible.

They are very cruel - but they are mindless and can be stopped. They do not need to be feared when we are so much more powerful than they are, even if we have lesser numbers.
