Of course I wouldn't love Hodgins as much if it weren't TJ playing him. He just is the character for me. It wouldn't even be Hodgins if it weren't for TJ. There are few roles that an actor so perfectly fits that they seem synonymous with the character (Josh Holloway on Lost does, even though his personality irl is very different from Sawyer's.) When you find one, it's pretty impressive.
Oh he definitely is what makes Hodgins so amazing. I doubt any other actor would be capable of giving so much depth to such secondary character and turn him into someone people actually want to know more about (and in some extreme cases such as myself, becoming more interested in him than in main characters). It got to the point that they can make him read out loud yellow pages and he would probably still make something of substance with it.
Of course I read every word, and happily so. AiaS is great television -- and when our expectations are lifted to heights like that, the fall is even harder to take.
I'd like to answer your questions, but you've answered them for me so well.
Aias is in my top three, too -- and the pilot episode is as well. It's one of my favorite pilots of all time. I fell for the squints, I fell for B&B as individuals, and I loved every second of it. My other ep in my top 3 is Boy in a Bush. Everything about it -- the tension, what we learn about Jack, about Brennan, the way Booth is completely dismissive of Jack and yet gets him out of the party -- and makes a promise for Bones just because it's *right* -- was fantastic.
There is so much to love about this show, even if it stops at a certain point and becomes ridiculous. I'm clinging to S1, S2, and the first few of s3. That will forever be my Bones. :(
Boy in a Bush is one of the episodes that I always forget about, but when I remember to watch it, it's amazing. I think I've seen it twice, and the emotion in that episode from each of the cast members is perfect.
I actually cried with that episode. It's my favorite of the show and I cling to hope they'll have another one of such intensity and quality. It's not perfect (I still wish we could've seen Brennan being a bit less detached about that experience in the end and that Angela would be more distressed), but it's actually the only Bones episode I would give a 10. Because it was amazing in all aspects, unlike some others that are praised only because they have a shippy moment.
And I still think it's a crime that TJ didn't get an Emmy nod for his performace.

It's one of about three that I might give a perfect 10, and it's probably the best out of those three.
