only one free day? go odaiba (お台場) (at night looks nicer though) wife can shop, while you can... take pics :x
jiyugaoka (自由が丘) for nice little shops and good cakes (for wife)!
shimokitazawa (下北沢) fo 2nd hand shops, fans, tables, old toys, those kind.
ikebukuro (池袋) is another place where geek (mostly anime/manga geeks) like to hang out at.
In akihabara, there's yodobashi, an electronics geek's heaven. go by the showa doori exit (昭和通り) from the JR station and you'll be at the entrance of the building. The Electric Town exit leads to tiny shops and the chuo doori (中央通り) with lots of tiny streets and even more electric shops, 2nd hand shops and.. naughty shops :x
What do you need to know :p I just came back from there. Do you eat Sushi or Ramen? I can give you some suggestions. :p
In Harajuku, you can take a walk down to Meiji Jingu。Pleasant atomosphere.
Odaiba is good, but you need to take a train over the rainbow bridge, one trip is 310yen. The ferris wheel is over there though.
Since you are in the akihabara area, I suggest you go to Asakusa and visit the kaminari mon(雷門). The shops around the gate and the temple are worth a look besides the snacks.
If you want cheap stuff, this is the place to look, besides ameyoko arcade in Ueno.
