I am a big fan of the season-as-novel model of tv, especially when the showfolk are clear about that from the start (hoping that's the plan with Elementary, which reads as novelish to me so far).
As always with Fringe, looking to closely into "how exactly does that work?" is very much not the point and not why I watched (although September/Donald's and Walter's utter confidence that sending Michael to the future would fix everything... that it worked doesn't bug me -- having Walter take a boy through a portal to save the world, as you said, is Right -- just the certainty that it would...hrm).
now just trying to decide if I first rewatch S5 and then go through the whole thing or start with S1 first...

Am contemplating a rewatch myself. If only I didn't have so much other TV to watch....
