Gothel really was Rapunzel's mother. As a young woman, she fell in love with the prince of the Kingdom, and they were married and had a daughter. A witch who had also fallen for the prince grew jealous of her, and of her daughter's powers. She cast a spell causing them to switch bodies. Now it was the witch who was young and beautiful, with a kingdom and family, and Gothel who was old and barren.
But she is able to kidnap her daughter, and steal her away to a tower. Gothel knows something about he daughter that the now queen does not. Rapunzel's very life force is stored in her hair, and if it is severed, she will die within the year. She really did keep her in the tower to protect her, and used her power to keep herself young, so that she would be in a position to save her daughter if the situation were ever to arise. Rapunzel, with her short hair, is now living on borrowed time, something her real mother would know, something the impostor who is living her life does not.
