I guess the reason I find the virtual reality ending horrifying is that the Doctor never asked River for permission. Maybe she'd have gone for it, maybe she'd have said no, but she should have had a choice whether to be uploaded to the mainframe or not. For me it has uncomfortable echoes with Donna, who didn't get to decide whether to have her memories taken or not.
