I didn't like the last movie originally, but after watching the commentary by Ken Wilbur and Cornell West, and doing some research besides, I've come to really appreciate it.

I think that Wachowskis wanted to challange people in a unique way with the combined effect of the second and third films. But maybe that's just me because I really didn't like the ending originally, because as it turned out I didn't understand what the whole series was on about to begin with.
