WARNING: The following contains at least a bit of headcanon that has not been approved, endorsed, or confirmed by Andrew Hussie of MSPaintAdventures/Homestuck. Some things in here also directly contradict inferences made by the MSPaintAdventures Wiki. Take everything here as a grain of salt!
Body and Appearance
1. Describe the character's height and build. Is he heavyset, thin, short, rangy?
Tall for his age, and think. Kind of the lanky, nerdy sort.

He tends to stand up straight, but not in a way that would be seen as 'proper' or 'superior', he just holds himself up in a rather nerdy, sometimes bouncy way.
4. How is his health? Is he fit or out of shape? Any illnesses or conditions? Any physical disabilities?
John's relatively healthy. Growing boy, plenty strong. The only real thing of note is his bad eyesight (Which I have marked at 20/60 vision) which he corrects with glasses, and his severe allergic reaction to peanuts.
5. How does he move? Is he clumsy, graceful, tense, fluid?
Spontaneous with a hint of clumsy. John is pretty energetic about most things, and on an average day he'll bounce from one activity to the next. That said, he's also a bit of a klutz, as the comic has shown he sometimes bites off more than he can chew with dexterity.
6. How attractive is this character physically? How does he perceive himself in the mirror?
He perceives himself as fairly average looking, although he's probably slightly above average - even with the buck teeth. He probably doesn't spend much time in the mirror. Or at least any more than he knows he has to.

White and Nerdy.

John's hair is a pretty wild, black mess that usually points out and up in the back, while his bangs come together in one hook and sweep past his eyes. His hair is light and occasionally fluffy at times, considering that this hairstyle is pretty much what he's had for a long time now.

Buck teeth and square-rimmed glasses.

Somewhere around the neck and between the shoulder blades, probably? Considering if he ever does slouch it's probably for extended amounts of time. Not to mention he spends most of his life at a computer. [/fanon]

John's default outfit is utilitarian, but he doesn't really have much of a fashion sense, as he seems to be clear he doesn't mind what he's wearing. Whether it's his casual clothes. A teal suit with magic tricks, a neon green lab coat, a green jacket/black tee combo one of his friends modelled after her own clothers, or a large hoodie with a giant windsock attached to it.
So yeah, he's a pretty vibrant guy when it comes to suits, and why he does have variations, he also has a lot of the same clothes.

John seems to be pretty comfortable, and they tend to usually fit him well!

13, so he doesn't have a job... but uh, in a_facility he tends to put on the suit when shit gets real and other times he just sticks to his blue t-shirt.

John doesn't pick and choose - he wears both boxers and briefs, depending on the mood.

He hasn't hit the voice-deepening stage of puberty juuust yet, so it's slightly higher pitched for a guy - but around average for a male kid's voice.

He actually, when he talks, is pretty quiet! He doesn't like drowning people out, and lets them talk over him instead in big conversations! Otherwise, he tends to be relatively even in speaking, except when he's in a panic.
(I got the 'being quiet' from his typing quirk - all dialogue in Homestuck is typed, and while John uses even, proper syntax, he uses no capitalization whatsoever - which means even when he's excited, he probably isn't an incredibly loud kid unless he has to be.)
3. Does the character have a distinct accent or dialect? Any individual quirks of pronunciation? Any, like, you know, verbal tics?
Nothing I can really think of. He's from Washington, so he's probably got the 'warsh' instead of 'wash' thing going on slightly. Otherwise, Newscaster English/Pacific Northwest accent.

English. Native language. He probably also knows at least some gratuitous Japanese from the animes/mangas he loves so much, but don't expect him to construct a sentence with them.

Nnnnope.

He's good at improving to a degree. He'll make up words on the fly at times, confusing his friends, but otherwise he's good at launching into impromptu speaking.

He stutters when nervous and/or flabbergasted. Not quite either Eloquent or Inarticulate. He'll say what's needed to say and be done.
Mental and Emotional

Wittier than most people think. He's got a little bit of both, but leans more book-smart nerdy. He downplays it a lot, though.

He's a fast thinker. He may not always get it right, but he'll think fast.

Idealistic, intuitive thinker. When he gets an idea, he just rolls with it, and occasionalyl picks up logic along the way.

Public education, up to probably 7th or 8th grade, American schooling.

He's a movie buff. Especially when it comes to lame action movies, paranormal biology (except he only likes to think he knows about it) or Nicolas Cage. He wants to know a lot about everything, though. He's a kid like that.

Facility has turned him a bit extroverted, but considering in Canon he only starts with 3 other friends, and all of them are online, it's implied he was pretty heavily introverted prior.

Cheerful and laid back, with mood swings toward driven, even-tempered heroism.

All of SBURB, pretty much. It's a single day's events shaping him. A lot of the more traumatic events in a_facility have ajusted him quite heavily too, forcing him to grow up more than he might have.

Being alone, more than anything else. When he finally got to have friends, it was the world to him, due to not really being well-liked in school. If he were to lose all his friends, it would be the end of him.

To escape the Facility. But also to win the game of SBURB.

He is wary about elaborating on how much the Evil Twins have done to him.
Relationships

Parent. And it was a reverse of the "never happy father". John was constantly devoid of self-confidence, as repressed drawings called him a "lame kid" and a "loser". Dad/Mr. Egbert tried to always encourage confidence by leaving notes saying how proud he was of him. This caused a bit of wangst on John's part, but he genuinely loves his father.
2. Does the character have any siblings? What is/was their relationship like?
Jade is technically his sibling, through ecto-biological DNA-clone mix-and-match. They are totally derps.
3. Are there other blood relatives to whom he is close? Are there ones he can't stand?
Again, Jade is the closest one. Best friend. Otherwise no.

Too many to list here, but Dave, Jade and Rose were probably a 'family' of sorts to him (More likely a 'nakama' but you get the idea.) Other people in the Facility have earned this, too. Such as Feferi, Lili Zanato, Alessa, etc.
