The most outlandish prediction is that this isn't actually the end, but a near-end pause in the game that allows the gaming community to experience indoctrination without being spoiled. The rest of the game will be unlocked tomorrow.
Yeah, there are a lot of cases where the "optimal" paragade path didn't lead to the most drama. I have to hand it to Bioware on that score: they put in a lot of good content in the early and mio game, and usually not aimed at the people who want to "win." And, in fact, most of your choices from previous games did matter throughout the story. As many times as they went with the lazy route on plots, there were a few gems that really shone within the rest of the game. Mordin's character arc is a great example of that. That's part of why the ending that erased all of it felt so egregious to me. :(
I just reviewed the various arguments for this theory for the first time while waiting for the Extended Cut DLC to release on Origin, and I have to say that a few pieces of evidence have convinced me that Indoctrination is, indeed, the intended reading of the Mass Effect 3 ending.
That said, my response to the theory was what sirroxton added above me, which was that the reading only makes sense if the story isn't over, and that the Extended Cut DLC was always planned to continue the ending sequence. While that makes only marginal sense from the perspective of the game, from an industry perspective in which simultaneous release and episodic content is becoming the norm as MMO's and single player genres start to merge (synthesis?) I can understand what Bioware was thinking pulling this.
I believe they just weren't expecting the backlash to be as significant as it ended up being.
Well, that turned out not to be the case, it seems. I'm still not sure whether it's better or worse for that. But whatever it is, I'll find out firsthand this evening.

Cute, right?

Apropos of nothing, if I'm interpreting the evidence correctly, most players didn't get the most dramatic reading of Mordin's last scene:
