I don't have a lot of experience with hotels in my own city, but I think you might do well in two of our three HI hostels (Jericho -- distant but beautiful, and Downtown -- near the gayborhood and away from the lunkhead bridge and tunnel party zone.)

Ended up at a hotel downtown due to good rates on Orbitz.
Say, you wouldn't happen to be doing a show Friday or Saturday night (i.e. the first and second of January) or have any show recommendations otherwise, would you? You're easily the most connected person I know to the independent music scene there, so it'd be silly not to ask.

there's and area around Davis or Davey street or something like that that is definitely gay and probably what you are looking for, though I think there's several cool areas around there. I've stayed there for a weekend and liked it. close to the park/water too and not terribly far from downtown either.
