I am sorry I can't provide you with direct links, but I am doing this on my Kindle and cannot figure out how to arrange it. Fund the LiveJournal of "seperis". She has extensive posts regarding Kindle Fire management, including the solution for your problem.

The relevant seperis post thornsilver mentioned is here. Basically, the books are tagged with 'PDOC' (personal document) somewhere, so the Fire 'sees' them in Doc and not Books. Settings in calibre can help fix it.

What if you want it the other way around? I have a KF, and I want to keep my fanfics under DOC, but they keep on showing up under BOOKS, even though whenever I check Calibre, they still have the PDOC tag. Anybody know the solution to this?

I figured out a way around this!!! Download this "Send to Kindle" application from Amazon, which basically just lets you right-click on any e-book/Microsoft Word file on your computer and wirelessly transfer it to your Kindle (you might have to wait a few minutes and/or restart your Kindle before it shows up). Even if you do this for a .mobi file, it'll still send it straight to the documents section.

They also have an option to back up the file on your online Kindle library (which you can access through your Amazon account), which I always select. =)
