Have you tried using the plugin "Edit ToC," it's what I use when I want to fine tune my table of contents.
I don't have a Kindle Fire so I sadly do not have any good advice beyond submitting this question to the Mobile Read Forum in the Calibre thread.
You can use the Plugin "Polish book" in order to embed your custom cover into the ebook.
I'm a bit unclear by what you mean about Calibre embedding it's own cover for each part of the series, can you share the link of the ebook you're talking about so I can test it out to see what's happening. Normally, when the file is merged I do not get a cover at all let alone for each Part in the series.

Unfortunately, I already deleted the ebook with the custom covers (I tried it again and it somehow worked? Idk), but thank you anyway! =)
