Apparently, compared to most (SF/fantasy) shows with a strong metaplot (X-files which just imploded under the weight of contraidctory mythology, the new BSG which kind of scrambled to tie everything together over the last 5 episodes or so) they worked out the myth arc fairly early on and stuck to it reasonably well. I read somewhere that after they got renewed for a second season, the showrunners sat down and actually sketched the entire remainder of the series, though of course some specific things got moved around (Eko was originally going to have more of a role but the actor quit, etc) and with any 100 hour + thing there will be a lot of loose ends. That allowed a lot of "seeding" if ideas quite early on that took several seasons to come to fruition. The only long SF show that's done it better was the first 4 seasons of Babylon 5, and even then JMS's habit of driving away actors really screwed with the coherence the show should have had.
