Japan Travel Tips?

I'm going to Japan in a few months and I'm looking for advice on things to do and places to go. I know many members of this community have been before and have done some amazing things while there. I plan to visit a bunch of the Pokemon Centers and toy/figure stores/museums. I want to check out some theme parks and big tourist attractions as well.
