Hmm... I think there are two ways to go about this. The first would be to have 'A' pop up in Roswell. Or at least the person that was the mentor/inspiration of PPLs A, since the person that we now know is A would be to young then, but we still don't know who all is behind A.
The second way would have to be set after Departure, where Max, Liz, Michael, and Isabel are on the run from the FBI, move to Rosewood, and suddenly have to deal with someone threatening to expose them there.

Bernadette and Amy would collaborate (perhaps after accidentally ingesting some kind of mind altering chemical) and discover that one of their experiments has the side effect of triggering mutant abilities in humans after it goes public.

Awesome! Would anyone from the cast get mutant powers? Would Sheldon run around jealously insisting that he was the next step in human evolution, even if he couldn't shoot lasers out of his eyes?

Hmm, I think the experiment would be something medicinal, so Sheldon wouldn't get triggered (having not had the illness and thus not taken the 'cure') and it wouldn't work on people who hadn't had that illness, so he'd have to wrestle with his germophobia in order to deliberately get himself sick so that he could then take the cure and be triggered.... Penny would be one of the first people Amy and Bernadette discovered having 'side effects' the the cure, for sure. Not sure of any of the other guys.
