For solving other people's puzzles, I usually use paint.
For formatting my own, I usually use a program called Geometer's Sketch Pad (http://www.keycurriculum.com/). I use it for work (I'm a math teacher) a lot, so I'm very familiar with it. It's a vector-based graphics program that allows you to define your own macros. I have several worksheets set up for masyu, heyawake, yajilin, sudoku etc. When I have the puzzle formatted the way I like it, I paste into paint and save in .png format.
