I don't recall where, but it is stated in one of the TT books that it is an optional rule that STs can allow if the commoner goes through the full oath process and adoption into the house.
Actually in TT they do. There's nothing that states that they do not, and during a developer chat it was confirmed. Anyone who swears the Oath of a House gets the Boon/Flaw. Sidhe can even change Houses, but always keep that first House weakness.

Ah just found the transcript on WW where the developers say yes they get the House boon and flaw. That is so weird that they made it so different in LARP (cause Shiny Toast actually says that commoners do not).

See I've never heard of it being played that way. All I was able to find in the TT books on the subject only point toward that rule by wording it that way, not accually comming out and saying either way.

It's not clear in all cases.
The clearest example is the Balor, from BoH 2. There they mutilate themselves as a part of the joining oath. So yeah, they probably keep their disadvantage (although perhaps they could heal it if they found a mystical way of doing so?). I don't recall any other treatment of how the advantages and disadvantages arise.
