YURI'S SOUL. IS IT NOT FABULOUS. Door at the front is the entry gate. The doors to the left and right lead to the altars where you can play with his elemental summons. The door opposite the gate has more "mysterious" stuff inside. Yay.
TREE. This tree is basically representative of the Mistletoe Curse that Yuri's got. Yes, that is a body hanging out of it, and yes... that's him, more or less. The curse is sucking away his memories and his soul EVEN AS WE SPEAK.

I have essays on this to write, but. The other important things to note, if you sense these things, is that Yuri's soul... it looks empty but it's not really. He's got the soul of a little girl named Jeanne hanging around. She's trying to find something in his graveyard. Albert Simon is there too - he sits in the small part of his soul that looks like Katsuragi, the Forest of Wind. That's one of Yuri's important places. Alice is there too, but she's very faint. Yuri doesn't find her there until much later in the game. Her place is on the train they were taking to Zurich.
There's also souls of monsters he's beaten. He constantly sucks these in to use them in fusioning. In addition, he's got Amon, who used to be locked inside of him, with Albert, and even the Seraphic Radiance is there, locked behind one of his doors. Note that Amon and the Seraphic Radiance are... pretty much Gods, and he keeps them and their souls inside him.
