Nathan can make some bad choices when he's pressed. And right now, he doesn't know which way is up anymore, which way to go. Peter was his touchstone to the reality that mattered to him, but when FP came back and shot him...that was kind of shattered, too. But how Nathan came back has felt wrong to me. He wasn't right from the get go. Something in him dying and coming back...I don't know. Not kosher by any means. But I think he had to break to the absolute foundation--one that was never really strong. I do think he has always lived his life for Peter, though. Where he couldn't have his own life, he could help Peter have a life outside their parents' expectations. But now, and perhaps earlier, there is some resentment--especially since he got killed by FP. I mean, the psychological trauma Nathan has gone through...he's cracked. Absolutely cracked. And he knows that he is on a wrong path. And I bet he wants Peter to stop him, too...cause Peter is the only one who can. I didn't see it when I was watching the ep (cause those

Yes it's very clear that Nathan is saying "Help me, stop me, ask me what is wrong," in that scene. I just think we don't know what he is asking for help with.
Nathan doesn't know. He can't hear his own heart until it's almost too late. And given that he has done the worst possible things to his brother imaginable, aside from killing him, he really can't hear what is going on in his heart.
A misguided stubborn man who thinks he's on the right path for me, most definitely. To me, his motivations are perfectly clear: he believes he's doing what must be done. He says as much in recent episodes. I really think giving out the formula to a select number of Marines was all about keeping the Sylars and Baron Samedis of the world in check. After that option went up in flames, the most obvious resort to assert any kind of control requires drastic measures such as we're seeing at present. (And also, apparently Nathan thinks he's on a mission from God, so, how do you argue with that? lol)
Also, I don't mean to nitpick, but I have to point out Angela (& Arthur) let Nathan believe Meredith and Claire were dead. It's not as if he turned his back on them because daddy said to. :/

well Nathan did say he would gather everybody w/ special abilities and keep them away from the general population in the name of safety in season 1. now he has the chance to do that.
He wants reassurance he's doing the right thing. And when he didn't find it in Peter, he turned to his mother. So yeah, I think, deep down, Nathan knows he's doing the wrong thing. He, of all people, knows what happens when people lose control of their abilities: get burned to a crisp, grow a beard, and emo about their dead brother for four months.
Check cheer and fly the Nathan/Claire community there are some great ones there.
