As for who's in charge... While the Animus hold influence on what happens here, there's no actual leadership here. You aren't the first person to notice that this place is wrong, though. Considering Adstringendum is a universe artificially made with pieces and places from different universes, worlds and times. So really, there's no way to make it right.

Different places and people pulled through time and space, from different universes and cobbled together here? That shouldn't be possible.
There must be a way to make it right. If it's been done, it stands to reason it can be undone. It's a matter of figuring out how it happened in the first place and working backwards from there.

Yes, well... You still might have to specify, though. I know Amy's called someone Doctor, and he goes around with the given name John. Mister Saxon has someone he calls Doctor, and that's the only name I've seen used for the man, though he calls Mister Saxon Master. It's really quite strange...
The problem with making this undone is that the scientists behind everything have gone missing, and they're the only ones that know how the place was created exactly, including what broke.

Two different men calling themselves the Doctor? I suppose I'll have to find out when I meet one of them.
[It's entirely possible they're both her Doctor, although the implications of that are not pleasant. Paradoxes are the last thing they need on top of everything else wrong with this place.]
Missing? That will slow things down, but it doesn't necessarily make it impossible to sort. If we can gain access to their files or equipment, it could be done.

But, he knows about her travels with the Doctor. She didn't remember him taking such an active interest in UNIT, especially UNIT as it was decades ago, when he was in politics. And even if he had, she was certain there was nothing in the official reports about 'traveling' with the Doctor.]
