Oh dear. I didn't even fix it that long ago, but I don't remember exactly what I did. I remember what a hassle it was, though. I will do my best to help; I can usually figure these things out with a lot of persistance, despite my crappy css skills.
I had to put my coding in at least 3 different flexible squares layouts before it worked. :(
What are all the settings you have for your sidebar in the customization LJ has?
