I came here three years ago (I can't believe it's been that long!) asking for advice when I was cleaning out/moving into my hoarder grandmother's house. She had been letting stray cats in the house, and they had been peeing in the house. It turned out the carpet in the living/dining room was not salvageable, so we ended up replacing it. You are probably going to want to seal the slab of the rooms you are redoing the flooring on. From googling online, I'm finding that a lot of people are recommending KILZ brand sealant.

use kilz for sure before putting down new flooring. it was the only thing to destroy the horrible urine odor left in our home from their pets. we did it this summer and no more issue.

One more for Kilz. We spent November 2012 - March 2013 tearing apart the living room to replace our carpet with interlocking vinyl planks, because one of my cats goes pee-crazy if she's even two days off her prozac...we have a subfloor over a crawlspace, so we actually replaced a couple of pieces of the luan because it was in such bad shape, and before we laid down a single plank, we double-coated the whole floor in Kilz.

i'm pleased to say it's been a year without a single incident.

(also, I remember your original post...has it really been three years??)
