Hi! I just finished reading Sapphique yesterday, and I have some questions in my mind. I hope it's okay to ask these questions here, since I'm interested to know what other readers think.
I agree, I was left quite confused by the Jared/Sapphique part of the ending. I had some of Catherine Fisher's Q&A answers to Jared-related questions, but Semagic ate the post. I gotta defer to other people on that.
I felt pretty good about the ending. It felt... complete to me. When I finished reading it I thought, well the story is over. I understand a lot of people don't feel that way, and there are definitely more questions that could be answered. Still, I think anything that went on actually in Incarceron is over. If there were a third book - which Fisher says there won't be - I think it would have to do with understanding and restoring the realm. Just my thoughts. :)
Oh, sweetie. Welcome to everyone who finished the series. There are so many unanswered questions I was left with. I wish there was some answer guide that accompanied the books.
Basically, Fisher intentionally is vague about stuff, because her style is to not explain anything. I guess it creates more of a blank canvass for the reader, but I personally think it was to the point of confusion.

I wonder how well it would go over with my writing instructor, if I used that explanation for my plot holes...? :) "You're cramping my style!"
