JMs are humbucking when both (single-coil) pickups are on together, as they're reverse wound/reverse polarity. On all JMs, either pickup alone is going to pick up a lot of noise - moreso than a Strat or Tele because of the pickup design.
But if one pickup is worse than the other, I'd suspect a bad connection somewhere that has ungrounded/unshielded that pickup. You'll have to pull it apart and trace each wire ...

are your pickups stock? i take it you dont get the same buzz when you're using only the bridge pup?
