Ahh the origins are so... Japanese otakuesque. There was an eroge called Popotan that got popular. Then an anime was made of it. Someone grabbed a bit of animation from the 1st opening credits, looped it, and set it to music. It was not terribly popular. But then (!) a second set of opening credits was made (!!) and someone grabbed some animation from it depicting two of the characters doing the now-familiar dance(!!!) Here are the credits and the animation is at 01:43.
The Caramelldansen GIFs have been floating around since 2005 but have only really exploded in the past year as people have started making animated GIFs with their own favorite characters.

This time a loop was made and set to the "Caramelldansen" song (by Swedish group Caramell, first track off their second album)
