When I missed the bus on a very frequent basis, it was because I was being tormented by the kids on it. It is possible that he's getting hella bullied and avoiding the bus like I did.

Some of the bus missing is due to staying after school for study groups and help in classes.
Of course, there IS a late bus for kids who stay after for various activities, but the bus driver won't let him ride it because he doesn't have an official bus pass to show her - despite the fact that he HAD an official bus pass that she HAS seen and she DOES know that he has one ... but since he can't produce the missing pass on demand, she won't let him on the bus.
This bus driver is the bane of my existance. Right after the surgery I had a knock down drag out with the school about getting him on the damn late bus since they REQUIRED him to stay after for study group but then wouldn't let him get on the bus to get home, so he HAD to be picked up. One of the school counselors went above and beyond and got him a pass - which he promptly lost.
The bus thing has driven me crazy all year.
